I love those gaming facts that no one really knows about. So I made a topic about it!
Here are a few facts about the Super Mario series. Enjoy! Razz

VIVIAN'S SECRET!
Your partner, Vivian, (from Paper Mario: The Thousand-Year Door) was
actually born a man and is a trans-gender. This is said in the Spanish,
Japanese, German, and a few other versions of the game. It states off
with hints that she is actually a man, but in her description on the
"Party" section of the start menu it states that she is actually a man.
In the U.S. and England version they replace some dialogue to not make
it seem like she is a man. Her sisters call her a man at some points,
but that might just be as an insult. However the only thing that gives
this off the most is Goombella's tattle on Vivian when you fight her. It
says, "That's Vivian. Of the shadow group, she's the youngest sister...
er, brother." P.S. Birdo from Mario 2 and a few other games is also a
man, but thinks he is a female.

SUNKEN GHOST SHIP!
According to the Super Mario World instruction manual, the "Sunken Ghost
Ship" level is actually a crashed airship that the koopalings used in
Super Mario Bros. 3. The only hint of this is a ball with a question
mark at the end of the level which you get from fighting Boom-Booms in
Super Mario Bros. 3. and there are tons of ghosts in this level which
probably means that many enemies died when it hit the water.

HELL VALLEY!
In Super Mario Galaxy 2, the Shiverburn Galaxy contains something
creepy. During the mission "Prince Picante's Peppery Mood" and
"Octo-Army Rainbow Romp," if you look up at the cliffs in the scenery,
three shadowy figures can be seen looking down at you. If you proceed
and stop and look at any point of the levels, they can still be seen, as
if they're following you. You can't get closer to inspect them or get
near them, even by hacking the game as if they're rendered to be a
certain distance from Mario. (or Luigi) Nobody in the game ever refers
to them or mentions their existence. A member at gonintendo.com by the
username of "grrrtacos" got curious and checked the games data. It turns
out these figures' data files names are "Hell Valley Sky Tree" and
found out that there was supposed to be a level named "Beyond Hell
Valley" but it doesn't sound like something that would be in a Mario
game. This has led to all sorts of myths and creepypastas of the game.
No one knows yet what these figures are.

MARIO IS A MURDERER!
According to the original Super Mario Bros. instruction manual, the
Mushroom Kingdom was invaded by Koopas. These Koopas used their black
magic to turn all its residents into brick blocks, plants, and stones.
The only person who can return them to normal is Princess Toadstool, who
is being held captive by Bowser. Once you save her the curse is lifted
and all surviving residents turn back to toads. Think of what you do as
Mario for more than half of the game. SHATTER HUNDREDS OF BRICK BLOCKS!
YOU JUST MASSACRED HUNDREDS OF INNOCENT TOADS!!

BOO'S LAUGH!
Boo's laugh in Super Mario 64 is just Bowser's laugh, but sped-up.

PEACH'S DIRTY LITTLE SECRET!
In Super Mario RPG: Legend of the Seven Stars, after speaking to the
chancellor for the first time, then go look behind the fireplace in
Princess Toadstool's room, and press A, it will say that you found
"Princess' Toadstool's ???" at first, her grandma pushes you a way and
gives you something in exchange for not looking there. If you have
Princess Toadstool in your party by this point in the game and look
there, she'll scold you. In Japan, she is called Princess Peach in this
game and the item behind the fireplace refers to as "Princess' Peach's
XXX" ...it doesn't take much imagination to guess what this is. DIRTY
PICTURES OF PEACH!!

IL PIANTISSIMO!
In Super Mario Sunshine, you race a guy named IL PIANTISSIMO. He wears a
pink Pianta mask. Hacking the game and removing the mask show that he
is really the running man from The Legend of Zelda: Ocarina of Time, or
the postman from Majora's Mask. (same person.)

YOSHI AND CHAIN CHOMPS!
Yoshi was created because the love that Shigeru Miyamoto had for
horse-riding. Chain Chomp enemies were made based on a barking dog tied
to a chain that belonged to Miyamoto's neighbor during his childhood,
which he was afraid of.
THE BEATLES IN MAJORA'S MASK!
In the German version of The Legend of Zelda: Ocarina of Time, the four
carpenters are named John, Paul, George, and Ringo. They are named after
the Beatles.

LINK'S AWAKENING IS RAUNCHY!
In The Legend of Zelda: Link's Awakening, after you pour water on
these creatures named Buzz Blobs, they turn into Cukeman and get the
ability to speak. In the German version, they will say:
"Nie ohne kondom, Gib mir deinen saft, ish geb' dir meinen' ," which
translates to: "Not without a condom, give me your juice, I'll give you
mine." Also you can returns a hook to a fisherman in exchange for a necklace which you can give to a mermaid in exchange for a scale from her tail. In the Japanese version, Link receives a bra instead of a necklace which explains the mermaid's shy and anxious behaviour. This was also in the European version for a while but was considered to inappropriate and got switched to a necklace as well.
DR. ROBOTNIK
The idea for the Dr. Eggman (the main protagonist of the Sonic the Hedgehog series) was a caricature of Theodore Roosevelt in pajamas?
A bit lengthy but pretty interesting, eh? tongue
If anyone knows anything else, please post! I'm curious to see what you all know!

Actually, in TTYD, it's not hinted at. Vivian IS a girl in the English version but not Japanese. Also, I knew all of this from different sources of the Internet. A couple of these were mentioned by Somecallmejohnny too.

Since it comes from the place where it is made, and Nintendo of America likes to "censor" things out, you should imply what is said in the original versions.
